Is there any supported way, like a Yunohost app, to set up and run a Matrix identity server on Yunohost? I know vector.im is available, but I’d rather keep our metadata inhouse, and my users will only be talking to each other on Matrix.

I’m not sure that you can install a matrix identity server on Yunohost, but I also think that you can specify in your matrix client not to use an identity server, as you don’t need it to use matrix.
You will then just have to use @username:your_matrix_domain.tld to reach other users.
